So, for clarification:

Everyone arrives at school 2 years ago and have a normal school life together. One year later the "Tragedy" happens, affecting the school. Most of the students, except the 16 in this game, die. At this time the Headmaster decides to create a shelter and asks the remaining students if they'll stay. They all agree, except the Despair Sisters weren't shown (since the video cuts out during their supposed parts with the Headmaster). At this time the students board up the school. Then the Despair Sisters start planning their despair game. They knock out the other 14 students and steal their memories from the start of their school life. Once the students wake up, they have amnesia and are playing "Monokuma's" game.

That seems to be right, though I think the Despair sisters likely agreed too. The video had to show them, else there would be no point in cutting it off - there would be nothing to hide. I think that happened to hide their identities.

Both Junko and Mukuro agreed to stay in the school just like the rest of them. This screenshot from the anime proves it:

I think it was pretty well implied in the game. If they weren't on the video agreeing, Monokuma had nothing to hide from Naegi. Wasn't that the point of that scene/evidence?

Yes the point of it was to hide the fact that "Enoshima Junko" that the students knew was a different one to the Enoshima Junko in the video as well as the photos.

Although truth is Junko would of given them this evidence on purpose as she wanted to reveal herself. She was just having fun pretending to be all panicky to give them false hope.

There was a typo in my original post. I understood the implication that they agreed to stay. I was just saying that they weren't shown agreeing to it in the video because of "Monokuma's" meddling.

Anyways, why didn't Junko just commit suicide at a young age if she was so full of despair, especially since she's been that way since birth? Or is her despair the sadistic kind where she enjoys dishing it out?

It's probably the "Let's fill the entire world with despair!" kind of despair.

For those that haven't been spoiled by or have played DR2:

So, is Monokuma's return at the end of the game mean someone else is controlling him or that he's his own sentient being, or even that Junko or Mukuro haven't died? :o

Because Junko is a massive S&M when it comes to despair she wants everyone to be devoured by despair, including herself. She didn't commit suicide at a young age because to her that wouldn't be despairing enough she needed more than that. Only having her plan fail right at the end of it against the remaining students as well as getting a super nasty execution as her death, is despairing enough for her to commit suicide.

Since they were saying that the Ultimate Despair was a lot of people, I just assumed one of the others took to the controls from outside the school.

This time it must be hiro!
As the occult leader and clairvoyant he is the best candidate for a head of the Ultimate dispear, because nothing can fill you with dispear more then exact knowledge of the future events, including all inavoidable suffering, tragedy and death of your loved ones and even yourself, and knowledge that there is no chance to change it. In this situation there is no hope. As we see he also is uncapable to control those visions so it must be true curse for him and constant wish for "unsee" button.

All others may be also easily manipulated into dispear by succesful precise predictions and promises of most terrifying events in the future with no hope to escape (for example hatred by all of the future friends and most terrible execution for Junko, or betrayal and death by the hand of most close person for mukuro). And knowing future (even just that part which hiro whish to share to achive required state of mind) surely make your life boring as hell (for Junko for exemple)

Though as good as this theory is it is most likely false.

Celeste looks better without her swirly pigtails :D

Actually, I almost couldn't tell the difference between her (w/o the pigtails) and Mukuro in one of the unlockable school pics
